1. Fixing indentation of output XHTML - do not do any beautification inside paragraphs to prevent extra spaces when a single letter is emphasized inside a word.
2. Changing how output file names are created - do not remove "." from file names on Windows and only remove left dots of Linux/MAC.
3. Major source code tree restructuring to fully support up to date go tools.
