After upgrading, run allelix db update. This release changes how
Allelix reads ClinVar: CLINVAR_INTERPRETER_VERSION bumps 4 → 5, so
existing ClinVar caches are invalidated and the next db update
rebuilds them (about 860 MB to download). Until then allelix analyze
skips ClinVar and says so on the console ("Skipping unready annotators:
clinvar ... (run allelix db update to populate)").

Array files (for example 23andMe v5 exports) no longer get a false
homozygous pathogenic phenylketonuria (PAH) finding. Since 2.4.0,
ClinVar matched array calls by position, so the probe ID rs62508729,
which dbSNP has withdrawn and which reads TT on these chips, picked up
the ClinVar record for rs62507269, a different variant at the same
position. Two changes:- array calls whose rsID the rsID identity table does not hold no
longer borrow a reference allele from another rsID at the same
position; - an array call with no reference allele matches ClinVar by position
only when ClinVar holds its rsID on that build.
VCF records are unchanged: their reference allele comes from the file.
Array calls carrying a merged rsID (for example rs10735810, merged into
rs2228570) also lose their position match, as before 2.4.0. Their GWAS
Catalog and SNPedia rows stay, but no longer show gnomAD, AlphaMissense,
CADD or plausibility values. On three public array genomes with the
2026-10-10 ClinVar snapshot, each file loses at most two false matches
from withdrawn IDs and 200 to 290 ClinVar rows under merged IDs, of
which at most three per file are not benign or likely benign. - array calls whose rsID the rsID identity table does not hold no

Factor V Leiden (rs6025) is no longer reported the wrong way round on
GRCh37. The GRCh37 reference base at rs6025 is the Leiden allele, so
ClinVar writes the Leiden variant there with the same reference and
alternate allele (T and T), and writes its record for the normal allele
(c.1601=) as T to C. Allelix dropped the first and matched the second:- people who do not carry Factor V Leiden (CC) were shown two ClinVar
"Pathogenic" rows; - heterozygous carriers (CT) were shown the same two rows;
- homozygous carriers (TT) were shown nothing from ClinVar, ClinPGx or
SNPedia from 2.4.0, and before 2.4.0 the ClinVar row but nothing from
ClinPGx or SNPedia.
The same ClinVar data gives the false rows on 2.2.3, 2.3.1, 2.4.0 and
2.4.1, and 2.4.0 and 2.4.1 also drop the Leiden row. GRCh38 was right.
Now, on both builds, CC gets no ClinVar finding, and CT and TT get the
Leiden row (ClinVar "drug response") with their zygosity. ClinPGx and
SNPedia treat CC, not TT, as the normal genotype on GRCh37, as on
GRCh38, and name T as the allele carried. The same applies where the GRCh37 reference carries another ClinVar
variant allele (171 sites in the 2026-10-10 snapshot, most of them
benign; for example DPYD rs1801265 and CYP3A5 rs776746), and at the 5
sites where the GRCh38 reference does. ClinVar records for the normal
allele no longer give a "Pathogenic" or "Likely pathogenic" row; their
other rows are unchanged. This corrects the 2.4.0 release notes, which said such records were never
reported. 2.4.0 hid only records written with the same reference and
alternate allele, and on GRCh37 the rs6025 normal-allele record is
written T to C.Known limitation, not new in this release: with VCF input on GRCh37, a
person homozygous for a variant the GRCh37 reference carries (Factor V
Leiden TT, and the other such loci) still gets no finding there, because
the file has no variant record at that position. Array files are not
affected. If a gVCF has no reference block at rs6025, the high-value
list names rs6025 as not covered. A plain VCF with no record there, a
homozygous-reference call, or a gVCF reference block covering it leaves
rs6025 off the list, and the report reads as if it were genotyped with
no findings. - people who do not carry Factor V Leiden (CC) were shown two ClinVar
