Fixes a Windows-only issue where Cursor users had every tool call blocked because the editor reports workspace paths in VS Code's URI drive form.

Fixed Cursor on Windows denying every tool call with an unsupported-path-form error when the editor reported paths as /C:/Users/.... These URI-form drive paths are now read as native drive directories in workspace_roots, cwd, and a shell call's working_directory, so tool calls are evaluated against the real workspace roots. Path handling on macOS and Linux, and MSYS-style /c/... paths, are unchanged. (#174)
