What's Changed

Watch mode: generate --watch no longer regenerates on churn in unrelated siblings, and symlinked source directories are now watched. The watcher moved from node:fs watch to chokidar and now attaches only to the top-level entries generate reads within each input root — the rules/, commands/, subagents/, skills/ and checks/ directories, the mcp/hooks/permissions files in their .jsonc and legacy .json spellings (plus the deprecated .mcp.json), and .aiignore — so .git/ or node_modules/ activity never triggers a run even when the source tree is the repository root. Symbolic links inside a root are followed, so a linked rules/ directory reports edits to its targets. The "Watching for changes in:" banner is now printed only after every watcher has finished its initial scan, and that startup wait can no longer stall if a watched directory disappears mid-scan. The watch-mode reference in docs/reference/cli-commands.md documents the new contract. Closes #3062. by @austintraver in #3063
