PR #2323 by tanishqbaweja and ksylvan: fix(cli): stop config.yaml from overriding flags and zeroing options it omits

• Fix config.yaml resetting every option it leaves out to zero: a config with a single key such as ytDlpArgs: or notification: true no longer runs with temperature 0 and top_p 0.
• Fix command-line flags losing to config.yaml when written as bundled short flags (-sp summarize), attached values (-t0.2) or the Windows forms (/t 0.2, /temperature:0.2).
