• Run workspace checks once over all requested directories and attribute version
  pinning diagnostics to the configuration actually loaded.
• Require suppression comments and add --ignore-inline-suppressions and
  ignore_inline_suppressions for CI validation.
• Honor skill resource exclusions and skip dependency directories in CC-SK-021.
• Validate local agent name and frontmatter skip conditions, and allow plugin
  agents to load under their filename when frontmatter is absent or malformed.
