Update doxygen runner script
Update included/excluded directories and files:
* Add subdirectories for petcat and cartconv in `src/tools/` so `petcat.c` and
`cartconv.c` actually get parsed
* Add `cart` subdirectories for cbm2 and plus4
* Add missing subdirectories in `src/arch/shared/`
* Remove ffmpeg, lame, x264 from subdirectories of `src/lib`, add linenoise-ng
