Codex Advanced Topics broken links (PR #92 by @tt-a1i, fixes #91)

The Advanced Topics section in .codex/skills/planning-with-files/SKILL.md contained two dead links pointing to reference.md and examples.md directly. These files live under references/ in the repository, so Codex users clicking those links hit 404s.

Corrected paths:

• reference.md → references/reference.md
• examples.md → references/examples.md
