Method-Pack Root Doctor Commands

Hardened install and update guidance so agents run aegis-doctor.py from the installed Aegis method-pack root instead of the target project directory.
Updated root, host-specific, hidden install, compatibility, known-limitation, and trigger-health docs with cd <aegis-method-pack-root> anchored command shapes.
Extended install verification guardrails so future docs must keep the doctor command rooted at the method-pack install location.

Added python scripts/aegis-doctor.py activation-mode explicit and python scripts/aegis-doctor.py activation-mode auto as concise commands for switching Aegis automatic bootstrap behavior through the user-local config.
Kept the boundary explicit: the command writes Aegis config and requires a restart, reload, or new host session; it is not an authoritative runtime decision or a guaranteed same-session slash command for every host.
Updated activation mode docs for Codex, OpenCode, Claude Code, CodeBuddy, DeepSeek-TUI, Trae, Cursor, Windsurf, and Antigravity surfaces.

Fixed aegis-doctor.py helper-path text output so it no longer crashes when run without --json.
Preserved an existing activation_mode value when --write-config refreshes method-pack and workspace-helper paths, avoiding accidental resets from explicit back to auto.
